I'm not sure what you're asking or what you want to do. What do you mean
"separate the tracks?" If you're putting a style with the melody on a midi
file then you have to figure out which tracks contain the melody. Is that
what you mean?

and... What is this song index of which you speak? Seriously. As far as I
know a song doesn't come with an index to rebuild. I pulled up the help
file and did a search on "song index" and there were two hits, both of them
indexes that included various information about songs.

What are you actually doing?

There is a blank style that produces no accompaniment. Is that style
helpful to what you want to do?
